TL;DR

TzG acts as an isomorphic and isofunctional substitute for guanosine, with fluorescence properties that are sensitive to local environmental changes that enable fluorescence‐based monitoring of RNA cleavage by deoxyribozymes and of site‐specific RNA methylation by a methyltransferase ribozyme.

Abstract

ABSTRACT Site‐specific labeling of RNA with emissive, structurally non‐perturbing nucleosides is critically needed for probing RNA structure, dynamics, and function. Isothiazolopyrimidine‐based nucleoside surrogates are leading examples of fluorescent RNA building blocks, with the C‐nucleosidic guanosine analogue tzG standing out due to its brightness. Here, we report the first synthesis of a tzG phosphoramidite and its incorporation into RNA via solid‐phase synthesis. Comprehensive biochemical and photophysical analyses demonstrate that tzG acts as an isomorphic and isofunctional substitute for guanosine, with fluorescence properties that are sensitive to local environmental changes. These features enable fluorescence‐based monitoring of RNA cleavage by deoxyribozymes and of site‐specific RNA methylation by a methyltransferase ribozyme. Our findings establish tzG as a valuable emissive nucleoside analog for the interrogation of RNA modifications at defined positions.

Pyrrolocytosine as a Fluorescent Sensor of RNA-Small Molecule Interactions

Fluorescent base analogues have proven to be valuable probes of RNA structure. Pyrrolocytosine (pC), an analogue of cytosine, exhibits highly environment-sensitive fluorescence within RNA and is strongly quenched in hydrogen-bonded contexts. In this work, we incorporated pC into the aptamer domain of the B. subtilis gu...

Monofluoromethylphenylalanine: A Sensitive 19F Probe for Protein Conformational Dynamics In Vitro and in Cells.

The combination of site-specific incorporation of 19F-labeled unnatural amino acids (UAAs) and 19F nuclear magnetic resonance (NMR) spectroscopy is a powerful strategy for investigating protein structure, dynamics, and interactions. However, commonly used 19F-containing UAAs often suffer from narrow chemical shift disp...

Synthesis of DNA Building Blocks With Thiazole Fluorophores for Fluorescent Readout by Excimers and Energy Transfer

Two new charged DNA building blocks were synthesized with thiazole orange (TO) and dibenzothiazole (DB) as fluorescent DNA base surrogates. They promote excimer formation and energy transfer within DNA architectures, because they were incorporated as fluorophore pairs into oligonucleotides such that they interact in an...
