Russel88/CRISPRCasTyper: v1.9.0

Sep 2026 · Zenodo (CERN European Organization for Nuclear Research)

Abstract

Python-native pipeline: CRISPR detection, HMM searches, and ORF prediction now run in-process (diced, pyhmmer, pyrodigal-gv); database/models ship with the wheel/sdist. Native repeat search backend: bundled edit-distance search (myers-batch + edlib) as a drop-in for BLAST+ near cas operons. --repeat_search_backend defaults to auto (BLAST+ if installed, else the bundled backend); the resolved choice is recorded in arguments.tab. Optional --gff/--prot input to skip gene calling. Added pytest suite and CI.
