These findings identify conserved sex-associated epigenetic programs in MIBC and demonstrate distinct methylation, transcriptional, and sex-chromosome features that may contribute to sex differences in bladder cancer biology and clinical outcomes.

Abstract

Sex differences in muscle-invasive bladder cancer (MIBC) incidence and outcomes are well established, but the underlying epigenetic mechanisms remain poorly understood. We integrated genome-wide DNA methylation and RNA sequencing to define sex-associated epigenetic and transcriptional programs in human MIBC and evaluated their conservation in the N-butyl-N-(4-hydroxybutyl) nitrosamine (BBN) mouse model. Male tumors exhibited substantially broader DNA methylation remodeling, whereas female tumors showed prominent epithelial-mesenchymal transition (EMT) and mitotic programs. These sex-associated patterns were recapitulated in BBN tumors, with substantial conservation of human MIBC methylation changes and transcriptional programs. Cross-species integration identified conserved methylation-regulated genes, including ADAMTS12, ONECUT2, and PPP2R2C, whose expression increased following pharmacologic DNA demethylation and was associated with disease progression. Given the potential role of sex chromosomes in sex-associated molecular differences in MIBC, we evaluated X-chromosome inactivation escape and Y-linked gene expression. Reduced expression of an X-chromosome inactivation escape signature was independently associated with shorter overall survival, while reduced Y-linked gene expression was associated with immune activation. Together, these findings identify conserved sex-associated epigenetic programs in MIBC and demonstrate distinct methylation, transcriptional, and sex-chromosome features that may contribute to sex differences in bladder cancer biology and clinical outcomes.

Methylation profiling reveals epigenetic programs associated with chr18 loss in small intestinal neuroendocrine tumors

Findings support an association between chromosome 18 status and widespread methylation differences that extend beyond the affected chromosome and are linked to transcriptional programs relevant to neuroendocrine tumor biology.

Abstract A027: Loss of the Y chromosome drives basal identity and metastatic potential via epigenetic reprogramming in pancreatic cancer

It is demonstrated for the first time that LOY is significantly enriched in advanced-stage disease and the aggressive basal molecular subtype, establishing LOY as a causal genetic driver of PDAC progression, acting through epigenetic remodeling to promote EMT, basal subtype identity, metastasis, and therapy resistance.

Genome-wide DNA methylation landscapes in gallbladder carcinoma: revealing shared and distinct epigenetic signatures across subtypes.

BACKGROUND Gallbladder cancer is an aggressive malignancy with poor survival rates, there are biologically distinct subtypes, yet genome-wide epigenetic differences remain poorly understood. This study was designed as an exploratory investigation of subtype-specific DNA methylation patterns. METHODS The study include...

Integrative Molecular Profiling and Single-Cell Characterization of LHFPL5 Reveal Cancer-Specific Regulatory Features in Clear Cell Renal Cell Carcinoma and Lung Adenocarcinoma

Background and Objectives: LHFPL5 encodes a four-pass transmembrane protein essential for cochlear mechanotransduction, but its molecular behavior in cancer remains poorly defined. We characterized the genomic, epigenetic, transcriptomic, immune, and cellular context of LHFPL5 in clear cell renal cell carcinoma (KIRC)...
