TL;DR

The tool PeakATail is introduced, which calls polyadenylation sites from reads still carrying a piece of the tail, ranks them by how many distinct molecules carry that evidence, discards sites where adenosine-rich genomic sequence mimics a tail, and pairs them with a differential test whose error rate is measured, not assumed.

Abstract

Most human genes can end their messenger RNAs at more than one position, and the choice shifts between cell types. Single-cell sequencing reads that choice in individual cells, but two questions are seldom asked: are the reported sites real, and does the test for a cell-type difference hold its error rate? Here we introduce our tool PeakATail, which calls polyadenylation sites from reads still carrying a piece of the tail, ranks them by how many distinct molecules carry that evidence, discards sites where adenosine-rich genomic sequence mimics a tail, and pairs them with a differential test whose error rate is measured, not assumed. The evidence is scarce, so the tool is built to be right rather than complete. Across four libraries from two species, 71 to 83 percent of its calls fall within 100 bases of a curated atlas, over thirty times the shuffled-control rate; long reads from different donors support 76.5 percent of the human calls. The cost is sensitivity. Only one of six test configurations held its false-positive rate under shuffled labels; with it, 15, 942 cell-type switches replicated across twelve lung cancer patients and none in ten shuffled-label runs. One pre-registered target was missed and is reported.

Gravlax: an annotation-independent molecular evidence archive for single-cell RNA-seq

A cell-by-gene count matrix is the artifact of a single-cell RNA-seq experiment that is most often stored, shared, and reanalyzed. It is the output of a computation whose inputs are the sequenced molecules and a gene annotation, and while the molecules never change, the annotation is revised continually. Once the matri...

A Unified Comparison of 10X Genomics and Parse Biosciences scRNA-seq Technologies

Droplet-based and split-pool barcoding are the two dominant high-throughput single-cell RNA-seq paradigms, yet their systematic biases remain incompletely characterized. We compared seven matched 10X Genomics Chromium and Parse Bio-sciences Evercode WT sample pairs from five studies spanning multiple tissues and specie...

Modulator Resolves Transcript-, Allele-, and Condition-associated RNA Modification Differences from Direct RNA Sequencing

Nanopore direct-RNA sequencing (DRS) reports RNA modifications on single molecules, but there is no comprehensive algorithm for processing, aligning, and differentiating base modifications across reads that are often 5′-truncated. Here we present Modulator, which assigns every read, truncated or not, to a “fragmentform...

Cross-chemistry single-nucleus RNA-seq identifies gene length and CpG-island promoters as determinants of transcriptional noise

Cell-to-cell transcriptional heterogeneity, or noise, is an intrinsic property of the transcriptome with implications for development, disease progression, and aging. Bulk RNA-seq masks this variability by averaging gene expression across cells, whereas single-cell RNA sequencing (scRNA-seq) resolves it. Nevertheless,...

Leveraging long read RNA-seq to decipher neuronal regulation of alternative polyadenylation

Alternative polyadenylation (APA) is a pervasive co/post-transcriptional process affecting >70% of human genes which greatly enhances transcriptome diversity. Here we introduce APALORD (Alternative Polyadenylation Analysis of LOng-ReaDs), a computational framework for APA analysis of long-read (LR) RNA-seq data. For ge...
