Regeneration classifier audit: source-only reproduction package

Sep 2026 · Zenodo (CERN European Organization for Nuclear Research)

Abstract

This package supports the study “Cohort-dependent normalization changes hierarchical assignments in a published regeneration classifier.” It contains analysis code, a Garnett compatibility adapter, saved perturbation definitions, comparison fixtures, 62 expected result tables, three figures, and reproducibility documentation for an audit using GSE205769. The analyses examine classifier compatibility, cell-type annotation, cohort-dependent normalization, gene masking, individual-gene sensitivity, and count thinning. This is an audit of a development-study dataset; it does not establish independent predictive accuracy or biological effects of gene perturbation. The package retrieves third-party expression data, the fitted classifier, and annotation references separately from recorded sources. These external inputs and installed software libraries are not bundled. Validation using freshly retrieved inputs completed all ten analysis stages. All 62 result tables matched the expected values, and all three regenerated figures matched. Testing used an existing compatible R installation; clean-machine dependency installation and cross-platform reproducibility have not been tested. Original code is licensed under MIT. Original documentation, figures, and results are licensed under CC BY 4.0, within the scope specified in LICENSE.md. Third-party materials retain their respective terms. This work received no external funding. All expenses were paid personally by the author.

The impact of agile practices on communication in software development

The study shows that agile practices improve both informal and formal communication, but indicates that, in larger development situations involving multiple external stakeholders, a mismatch of adequate communication mechanisms can sometimes even hinder the communication.

Agile methods in European embedded software development organisations: a survey on the actual use and usefulness of Extreme Programming and Scrum

The results show that the embedded industry has been able to apply agile methods in its development processes and that the appreciation of the agile methods and their individual practices appears to increase once adopted and applied in practice.

Requirements Don’t Live in Isolation: What We’re Exploring with Req-Space

Requirements in large systems rarely exist in isolation. Their meaning depends on the wider project context - other requirements, policies, decisions, tests, and implementation details. That becomes especially important when AI is used for review, because spotting a possible conflict or gap is only the beginning. ReqSpace explores how AI, visualisation, and connected project context can help reviewers understand those findings, trace the relationships behind them, and focus on the questions that…

Beyond Prompt Engineering: The Role of Tacit Knowledge in Software Engineering

AI is making software generation faster, but speed does not remove the need for expertise. As more work is delegated to AI, tacit knowledge may become one of the most important human advantages in software engineering.
